I've always been under the impression that you should not hone the cylinders
with the pistons still in, as there's really no way to clean all the debris
from the honing process out of the engine without dipping it in engine
cleaner.  You may end up with more problems than you now have.  Since you've
gone so far already, why not just tear down the whole engine to the bare
block and do it right?!
