Use a hair dryer to soften the rubber so that you can manipulate it to fit
(Don't forget to return the hair dryer).

I have successfully used spray-on Plasti-dip for various applications

For the tailgate slots - first I tried using an oversized grommet,
bending and shaping it into place, but it kept wanting to roll out. So
now I am using that flexible plastic door jam channel - I cut a small
piece, let it sit in the sun all day and fit it into place and used some
adhesive to hold it in. It seems to be working really well for me - so
far.
