If I'm following you, the rubber itself is threaded.  I'm not sure what
you could use to replace the rubber, or if epoxy will bond well to it....
 However, if you're going to try that, you could use 'Never Sieze' or its
equivalent on the threads of the shift lever, and it should prevent the
epoxy from sticking to the threads.  I would consider allowing it to dry
for at least a full 24 hour period, then *carefully* unscrewing it (to
avoid damaging the newly formed threads) and allowing for another 24 hour
drying period.  Perhaps you could use an appropriately threaded bolt
instead of the shift lever during this step?

Another option:  Drill out the metal plate just large enough to accept a
new insert and epoxy that into place.

Seems to me that the rubber insert is necessary to dampen some of the
gearbox vibration, but it wouldn't be the first time I was mistaken.  I
don't think it would cause harm if it was replaced, but you might notice
an increase in vibration.
