Sounds like your windshield is raked too far back, which would lead to the
top rear corner of the convertible top also being too far back. The way that
the OEM windshield wedges work it's very easy to have the windshield sag
backwards. Tom Hall developed a windshield rake adjuster/spacer, to be used
in the outside rear set of holes that mount the windshield  and Rick at SS
carried them - that was years ago, but they might still be available.

The position of the window guide channels is also slightly adjustable,
mostly inboard/outboard, but it's possible that everything on your doors is
slightly askew to fit a badly adjusted windshield, and that's leaving a gap
at the rear of the side windows.
