It sounds like you are describing the dowels that are at 2 o-clock and 8
o-clock as you are looking at the rear plate from inside the car. These
are just plain dowels I think, not bolts.

You can get them from Moss, maybe other suppliers.

Moss part number is 325-205, around $6 each, and you can see them listed

Some people use drill bits to get the box aligned and once the other
bolts have been tightened insert regular bolts.

They are the only 3/8 bolts (other than starter), there are two of them

they have a shoulder on the bolts. They are called dowel bolts and one
is
located two bolts up from the top starter bolt, with the other directly
across
from it.
