I just went through this.

Place a relatively strong cord in the fold of the seal - leave long tails
at both ends (you need these long tails as handles to wrap around your
hands).  Now place the windshield  assy on the cowling and get at least
one bolt started at both ends.  Now spray the bottom of the seal with a
foaming window cleaner (not the liquid type) which usually comes in
aerosol form.  Very gently, start pulling one end of the cord (have
someone hold the other end for you) at right angles to the windshield. 
This should pull the 'folded over' portion of the seal out.  Take your
time and have patience.
