You'll be money and time ahead to replace as much as you can with good used 
components. New bearings are available- check with a good bearing/drive shop. 
They probably won't have them in stock but if they are a good shop= they can 
find them for you. I'd recommend replacing any bearing that you can. It will 
run quieter and... bearings run a looong time- then die pretty quick. Once 
you are through the hardface.. bye bye. You are that far in.. do it.
    There are Jag boxes out there that have what you need (except input 
shaft)  locating is another thing. The good thing is that they can lay in the 
mud for years and still have good internals. If the input shaft is worn-  
replace it- new or good used.
    I doubt that you can find anyone to repair the shaft- if so I'll bet you 
will be shocked at the price! Good/used will last another twenty years 
probably.. I've done a number of boxes and never had a problem. Don't expect 
a T-10 box, but you'll have a good Moss with all it's "character". I've seen 
some rough race boxes but never seen the grooves gone by the way... must be 
really worn or very well abused! If the grooves are gone- and the shaft is 
worn that much-  I would bet the gears are well-worn also so don't attempt 
any repair- just replace 'em. I'll e-mail you a couple of photos if you wish- 
one of worn gears and one of good-used. Subtle difference.
