It shouldn't be unless the pistons have been set to come out of the top of the block. Normally it is easiest to machine everything so they are all level, really good places machine so they protrude a

Sounds to me like there is a small part or nut or bolt in either the bell housing and being picked up by the clutch and flywheel assy and kicked around then finds a home until dislodged again or same

Yes they are, but the motor will not spin if you put the rods in backward. I'd make sure that there is adequate clearance for the pushrods where they go through the head. Failing that as the problem,
