I need to replace my pinion seal where the drive shaft flange attached to the rear end. It looks like U need to pull the flange and press it back on. Are there tolerances to be considered here, or is

Yes, the tolerances are set by shims on the inner pinion bearing, so replacing the seal itself will not alter that. Where you do need to take care is in pulling, but more importantly in reinstalling
