Rust is like cancer that is impossible to kill totally. "Rust converters" like phosphoric acid (Ospho) do a good job. But, taking down to bare metal and proper prep and paint are about as good as any

The cheap stuff at Home Despots is phosphoric acid, or Ospho is an old trade name.
