Since the TR3 was adaptable for right or left hand drive, they're probably for mounting the right hand drive pedal assembly. Check and you'll find that they're the same spacing as those on the sides

Piggott's new TR2/3/3A book has a picture of the RHD throttle bracket (page 47) that looks to me like it uses the upper pair of bolts. It pretty clearly only uses two.
