When I worked at Sports Car Craftsmen in Denver, we had a similar situation with a Weber manifold and header on a bugeye. We had the Weber manifold machined to the same thickness as the header flange

I believe different manifolds from different years had different flange thicknesses, so your problem is not uncommon in a "mix and match" situation. Usually, shimming the washers is the solution. --
