Thanks to all the people who helped with the ignition drama. Unfortunately it looks like the guys who put the engine/tranny/shaft back in the car have done something bad, I don't know what yet though

Did they take apart the front u-joint? If they did, and put it back together with the grease zerk in the wrong quarter, you would certainly get noise as you described. I would imagine if you did not

Try jacking up the wheels - one at a time and then all at once and see if you can locate the source. If you think the noise comes from the transmission tunnel, could anything be leaning on the drive
