One tool I found to be of real value was the transparent spark plug that lets you see the color of the flame.For safety's sake you look at it through a mirror. It is called Colour-tune I believe and

The jets on my 1275 have wildly different settings, like yours. One thing to check for that bit me is to make sure that the jet is fully seated when the choke is off. Tom Zuchowski '61 Bugeye (1275)

The only thing that comes to my mind is that the engine is sucking more air through the rear carb than the front but you said the balance was OK..... You could try checking the position of the needle
