Have you interupted the battery and the starter solenoid?
The alternator is connected to the solenoid.
I have mine connected:
Battery (+), kill switch, solenid.
The minor posts disconnected they ignition knob which kills the dasboard an all 
other stuff that is feeded from the ignition knob.
