Have you inadvertently interchanged the right and left boot lid hinges? - 
they are sloped slightly differently.  That might be contributing to the 
mis-fit problem.  There should be enough play in the hinge mounting holes to 
make slight side to side and fore and aft adjustments to the lid in the 
opening.  I usually do this and the latch adjustment after the seal and the 
three buffers are fitted.
