This is a variation on the question of how to jump start a  dual battery car.
 To charge the batteries, best way would be to set your charger to 6 volt and
charge one battery at a time. (most have this setting).
The alternative, if the trickle charger or whatever only does twelve volts is
to disconnect the batteries from the chassis (leaving in place the cable that
hooks up the two batteries), make sure the charger is turned off, then hook
up the positive charging cable to the open positive post and the negative
charging cable to the open negative post on the other battery and charge away
.
However, if you discover after trying this that you can't the batteries to
take a charge, then you might consider replacing them with a single twelve
volt of a proper size to fit in one battery holder.
