Dan,

I am assuming you are talking about the vertical aluminum pieces that hold the
side window sealing rubber.

The holes being in the 'wrong' place may be a symptom of the parts being fitted 
to
the wrong side (I've done this twice myself).  If they are truly from a hardtop
that was from a different era, then a new hole wouldn't kill it.

Just make sure you've got the left one on the left side with the bottom down.
You'll know you did this when the holes line up.

Another solution is to drill and tap the top vertical quarter window bar to 
match
the trim hole locations {9->
