I'd agree with everything said - except one thing, 

Being English my car gets rained on every day for 6 months just about! 
No amount of sealant has been successful in stopping the torrent of water that 
comes in. By painting the floors and using a soft underlay (to stop 
the paint being scratched)  the drain plugs can be removed and the 
water allowed to escape.

This also avoids the cloth seat sponges 
sucking water out of the puddle under the drivers seat. (also using a 
bin-liner between carpet and seat helps)

Very little can get in through the drain hole (unless you drive 
through a deep ford I suppose) because of the angle.

Alternatively cut a small hole in the rubber plug.

The only problem with persistently wet carpets is that they can start 
to smell - but this is not so bad with synthetic carpets I think.
