If this is the seal I think your talking about, it is installed on the wind
screen post, at the side window junction.  The bulb is to seal against the
outside surface of the window when it is rolled all the way up.  On mine I
have it (the bulb) positioned so that there is approx. one eighth of an
inch gap between the fuzzy seal bulb and the door seal bulb.  Hope that
makes sense -  It starts at the top of the post, bulb side out, flange
against the post, at the roof junction and extends about six to eight
inches down into the door opening.  You end up with a little channel,
between the bulbs, that the window fits into when rolled all the way up.

This ones a real bi**h.  The only way I can see to do it right is to remove
the windscreen.  That’s the way I did it on my car, but I was replacing the
headliner and lower seal anyway.  Pulling back (if you can even do it
without ripping) the headliner will stretch/distort it and I'm not at all
sure you can pull it back into shape.  Good luck. . .
