[Shop-talk] Manual transmission issue???

Helical gears present an axial load, usually addressed with thrust
bearings. Failing ball bearings can make a whirring sound, so a ball
bearing that handles the axial thrust could be the culprit. I'm guessing
that the axial load would be greater in higher gears so that's where
it's noticeable. Your deeper dive into noise analysis may reveal fainter
noise in the lower gears. Again, mostly a guess, but I used to replace
bearings on one of my 3-cylinder Saabs quite regularly because of noise.

The good news, I suppose, is that it seems unlikely  that such a
condition could have been the fault of the repair shop. I don't know how
you could cause that damage from the outside.

My solution would be to hunt for a salvage yard transmission. And help
her with the labor.
