I've never seen proof that either really helps performance.  It's very possible certain aftermarket and homemade intakes hurt performance.  Also, if the electronics of the new MAF aren't correct it would be apt to cause problems as well.

What MAFs are you interested in?  And what kind of intake are you thinking of?  FYI, the SHO already has a cold air intake.  That's what the outer airbox does, is direct the cold air into the inner air box.  It's hard to improve on, really, and when you do it's not going to gain you much at all (except a cool sound).  And although the open cone sounds good it does rob the car of power when everything's nice and toasty under the hood.
