Georges reply mainly replies to the gen 1. The gen 2 uses a "real" sub, its only 6" though. Pioneer and JL both make subs that will work, how well, I can't say. Both companies make good products though. I'm not a fan of speakers that are more than 2-way either. 3 and 4 way speakers are more just a marketing gimick. Look at the top end brands of car audio manufacturers, 99% don't make anything more than a 2 way. Chances are you'll hear more of a difference between a quality 2-way and a lesser brand 3-way compared to the factory speaker. I strongly believe that this is one area where more is not always better. Buy what sounds good to you in the end.

Subwoofers as a class only go up to about 200-300 hz, rather than to the thousands,
like regular speakers. So in that sense, they are special.
In my experience, I have not seen aftermarket subwoofers the size of those 6x9
units, or whatever size they are. In general, any aftermarket speaker
(almost....any one that has more than one cone) is better than any of the factory
speakers....doors or rear panel.
If you want REAL subwoofers, you need to go to the large round ones (10 inch minimum
diameter) that mount in the package tray, or in their own enclosures, and they will
require their own amp. If you want to spend the minimum amount of money, and get
the appropriate sound (not much) you might be able to get new subwoofers that will
go where those original ones went. I'm not sure where to get them, if Ford is out
of stock.
Reasonably priced 3 or 4 way 6x9 speakers that go for from 100 to 200 bucks a pair
will give you better full range (and better bass) than any set of speakers that SHOs
came with from the factory. You must mount them in (under) the package tray, not in
the plastic raised mounts that Gen 1 cars had....I don't know about Gen 2. Those
plastic mounts use 5x7 speakers, which don't have the oomph that 6x9 speakers do.
