Your modified knuckle is nothing like the 94 knuckle. 94-95 brakes were similar to what your baer kit has with a caliper and bracket. The bracket on the 94-95 bolted right to the knuckle though, not to the spacer plate like the baer kit.
The 89-93 knuckles didn't use a caliper bracket, or spacer plate, the caliper mounted right to the knuckle.
I am not positive that the hubs are different, but I seem to recall there were different part numbers for them. I don't know what the differences may be, other then maybe the bearing race.
If you think that your vibration problem maybe due to a knuckle, you can't just use a non-modified 94-95 knuckle to replace your modded 93 style one. You may be able to modiy one to work though, but at that point you might as well modify the same ones that baer did from the start.

So on the 94, there is an adapter bracket between the caliber bracket and the knuckle?
And on the 93, there is no adapter bracket?
The reason I'm asking is that I have 94 but with Baer brakes, which came on a modified 93 knuckle. The modified 93 knuckle has this adapter bracket on it. But Baer still calls it a modified 93 knuckle, and says it is different from a 94 knuckle.
The Baer system also came with the hub. So that might explain the difference, as Bill pointed out. Do you know how the hubs are different Bill? Maybe the centerbore for the rotors?
