[Spridgets] No LBC - Honda Brake Question

I di a brake job on my 2004 Honda Civic a few days ago.  When I removed the
pads, one side had quite a bit of pad material left and the other side was
quite a bit thinner and the wear was at an angle.  I can't figure out what
caused this wear pattern.  Another thing I noticed when I separated the
bracket from the caliper was that one of the guide pins on each of the
calipers had a rubber seal on the end that acted like a piston of sorts.  I
did not have a manual to go by so I don't know which hole the seal was
supposed to go in, the leading end or the trailing end of the pads, so I
just slapped it back together not paying attention of which pin went in what
hole.  Could this seal be the reason for the uneven wear of the pads?  Any
Honda brake experts out there?
