Hi Tony,
If your transmission core was a World Class type (needle bearings on the
mainshaft, etc.) then you should use ATF in the transmission. If not,
then 75W-90 or 80W-90 gear oil will be the stuff to use.

If you're getting differential noise then it will only come when you
have the car in gear, while transmission issues may make noises even
when it's in neutral. Bad rear wheel bearings sound like marbles in a
can. If you've trashed the center section because of the lack of that
spacer then it might be OK unless you try to turn a corner - that would
be a worse problem at low speed and tight turns.
Draining the diff will tell the story there, although the outside
bearings can be bad and still not contribute any substantial metal to
the diff fluid.
