Because if any of the phosphoric acid remains on the part, it can mess up the new paint.
Rinsing, and washing with soap and water, should be OK for metal parts - just make sure they are dried quickly and thoroughly (e.g. compressed air to blow moisture out of crevices).

I use this and am wondering why the instructions say to rinse off
afterwards. Won't that cause the item to start rusting again? I
typically wipe dry and apply paint.
