I don't really know but does this sound like it may have something to do
with the heat dependant part of the old voltage regulator? This little
setup is intended to give extra volts when cold to quickly boost up the
battery and then bring the voltage down to normal when the engine bay
achieves its running temperature. If it is dropping down too low when warm
then it might cause the symptoms you describe.
