James, the pin pricks will probably not be a problem.  Maybe blemishes
from the nitrating.  If you can't feel them with your finger nail then
they won't hurt your bearings.  

The .001" tolerance is actually what is used for align honing the main
journals.  So if you are within that tolerance you should be fine.
