Mike:
You should put the bondo right on the bare metal, and the key is to not trap
any water in there in the first place. Just be sure you have a solid metal
backing with no holes, get a good tooth to the metal, and be sure it is dry.
Under no circumstances make the error of wet-sanding bondo as it is porous
and will absorb the water. When you prime and paint the area, it should be
sealed against water AND rust, just like the rest of the body.
