Transmission tunnel

Hi guys,
Even on a simple task, it's hard not to stop and look to experience for 
advise.

The rubber seals for the plastic transmission tunnel:

1) Glue them to the plastic?
2) Glue them to the floor?
3) Throw them away?

Oh, any other advise on how to get all the holes to line up is appreciated 
also.
