The intake is held on currently with only one of the three top stud holes
and some manifold clamps (P/N 123760)
Engine - CC54150E
Head - 307837
Exhaust- 308292 (4-bolt exhaust)
Intake - 307390

Indeed, the early and late TR6 hads have intake ports in different
locations and the intake manifolds are different for this reason. The CC
in the engine number suggests that it is an early engine (from a CC series
car) and the four bolt exhaust manifold is the two pipe version that comes
from the CF series.
Although the exhaust manifolds are interchangable the intakes are not. It
sounds like someone swapped an early engine into a later car. (Of course
this is mere speculation on my part, but the most likely scenario)
