One possible explanation (since I know you haven't had this gearbox long) is
mismatched components.  There is a very subtle difference between the early
and late 3rd gear and shift rings.  I'm told that using an early gear with a
late shift ring, or vice versa, will cause popping out of gear.  And, I've
heard several stories of 'rebuilt' gearboxes having this problem.
