You should flush the lines carefully.  Drain all the DOT3/4, then
flush/bleed the lines with denatured (ethyl) alcohol, then blow
clean, dry air through the lines.  I'd do this 2-3 times, or until the
flushed alcohol is perfectly clear, then blow air through for 30 
minutes or so to dry thoroughly.
