No, the starter current does not go through the ammeter even if the end of
the starter cable were grounding - which would cause an even bigger spark
when reconnecting the battery.

By design.  With an ammeter all charge and load current (with the exception
of the starter) *should* go through the ammeter so you can see the net
effect of the current charge and current load on the gauge.  If this is how
it is wired then it is a case of the regulator or something downstream of it
causing the spark rather than something downstream of the ammeter.  Does
this current show on the ammeter when all is connected?  It should, if it
doesn't then it sounds like some of the load or charge is bypassing the
ammeter that shouldn't.
