  here's a theoretical question...

  do the timing marks work for #3 cylinder?  that is, can i hook up a
  timing light to #3 plug wire and use IT to time the engine?

No.  Remember the firing order is 1,3,4,2.  #3 would be 180 degrees off.  

#4, on the other hand, will work fine.  It will fire 360 degrees after #3.
