Mark,
Fiberglass might work. The real way to fix it is to replace the floor pans.
To get these out you have to drill out the spot welds along the rocker
panels and 
at the heel board and the firewall. You will then have to cut along the
driveshaft tunnel.
When I did my GT6 (same floorpans) I had the body off of the frame and also
replaced the inner and outer rocker panels.  This is a big job but well
worth it if  you want a nice car.
