People have had problems of this sort caused by electrical gremlins.  The first thing you suspect with intermittent problems is a problem with electrical connections.  Here are the ones that I have heard of:
1)  Where the main wiring harness connects through the firewall into the computer- someone had an intermittent problem so they removed and reattached this a couple of times and cured their problems.  The theory was that it regained proper contact.
2)  Where the wires plug onto the ICM on the intake manifold.  In the instance I remember reading about someone either had loose connections or when the engine moved due to a bad motor mount something would wiggle the wires and affect their connections.
3)  Ford used to have a recall for bad MAF connections.  I have read about a procedure for disassembling the connector and soldering the connectors.
