That and a bunch of other factors that might even be impossible to quantify.

Manufacturing tolerances will affect all aspects of the motor- bore, stroke, 
piston diameter, how the rings fit the pistons, camshaft lift, camshaft 
timing, bearing clearances, how the intake/exhaust ports match, plus lots 
more that I can't think of.  Some combinations of parts and dimensions will 
naturally work better than others.

As far as break-in, that can affect the seal of the rings to the cylinders 
which will have an affect on horsepower.
