It isn't possible to prevent water from coming in, it's what you do after the 
interior gets wet.  Keep a few rags handy and dry everything when you get 
home to the garage.  Then, leave the car open so the damp carpets can dry.  
You may want to add a dehumidifier to the garage if it is damp.  The big 
problem is leaving the car wet.  That will destroy the soft parts and let the 
rust out.

Then, there's always duct tape to seal the windows at the top.
