I would think that the indentation is the stock location. Since mine had a stock granny gear floor shift I bought a new trans cover that is for a column shift and then cut the hole for the T5 shifte

If you had a 4 cell battery it was more than likely an 8V battery. Your charging system is also probably still 6 volt and that is causing the clicking sounds and amp meter gyrations with the 12V bat
