Depending on the mileage on the engine there's a "laundry list" of
possibilities, including some you mentioned:
Replace thrust washers if crank endplay is at or greater than .007"
Replace front and rear engine oil seals
Replace front and rear trans oil seals
Replace throwout bearing
Inspect throwout fork pins, possibly rotate to unused good side
Boil out and pressure test radiator
Replace front and rear engine/trans mounts
Replace clutch
Replace trans oil
Rebuild transmission if pushing 100K miles
Replace timing chain, possibly gears
Clean sludge out of oil pan
Degrease, clean and paint transmission
Degrease, clean and paint engine
Refurbish the crank damper if rubber is heavily cracked from age.
Check condition of main and rod bearings, although doing so would require
replacing old bolts, which may not be such a bad idea anyway.
Replace clutch cross shaft
Replace clutch cross shaft bushings in trans housing

Again, possiblilties, as many of these wear prone items are much easier to
replace with engine/trans out of car.  But it all depends on vehicle's
mileage and condition of component.  And your budget, of course. :-)

cosmetics that I should do to the engine  or trans while they are out of the
