1.) What does the pilot bushing do?  Mine looks a little beat in the
middle 
so I suppose I will replace it.

This is cheap and easy to replace, there is no reason not to if the
existing one looks in any way worn. The end of the input shaft rotates
in this bush. You can pull it out and stick it on the end of the input
shaft. It should be a snug fit and an even round hole. When they are
badly worn it is very obvious.

2.) How difficult is it to replace that rear oil seal?  Looks like the 
engine plate has to come off? Do I need any special tools for the seal?

The rear oil seal is simple to replace and if it is leaking now is the
time to do it. Once you have removed the flywheel the rear engine plate
unbolts to reveal the rear oil seal housing. Remove the bolts securing
the housing and it comes off the end of the crankshaft complete with the
old seal. The seal can be pushed out and a new seal inserted. Lube up
the seal and bolt the housing back on loosely with a new gasket and some
non setting gasket dressing and rotate the crank a few times to center
the seal. Then tighten up.

Some people have reported success in removing and replacing the seal
without removing the housing but I'm not a big fan of that approach.
Ymmv.

You may have to prepare to replace the oil pan gasket if it was attached
with some hard setting cement like mine was. The bottom of the rear oil
seal housing shares that same gasket and it may tear when you remove the
housing.
