My two guesses:

Remove the air cleaners and verify that the butterflies are indeed
completely closed and there is practically no daylight between them and
the bore.  There is a possiblity that when you replaced the shafts, the
throttle plates weren't exactly centered and they are catching somewhere
on the edge.  So, the throttle isn't completely closing even though you
have the screws backed way off.  You shouldn't be able to get a hair
between the throttle plate and the bore.  Also make sure the plates are
reversed with the bevels the wrong way.

Check the vacuum advance hose and the diaphram at the distributer.  The
air leak could be in the distributer.  Pull the vacuum hose at the
manifold or carb, whichever it is, and stick your finger over the
union.  If the engine slows up, there's a leak in the vacuum line.
