Unless you have the mylar type protectors under your hardtop,
the hardtop will eventually mark the paint.  I believe CATO  sells
these protectors.  
 
That should answer your question as to whether to leave the
hardtop on.  If the soft top is stored down for long periods of
time, the rear window takes a set.
 
Stu's right.  Soft top up but not latched.  Armorall it and  you
should be fine.
 
Build or buy a platform for your hardtop and suspend it over you
car.  That;s what I did. I got a 7 to 1 pulley to make lifting
the top easy.  Because I am paranoid, I hung the four
corners of the platform using chains from the garage  ceiling
as well as leaving the pullry system hooked up.  I had
nightmares of the pulley breaking and dropping the hradtop
unto the car.  Better overkill than sorry.
