heater core removal - any risk?

I've stripped the SV engine compartment down for degreasing and painting and
for now, I do not plan to reinstall the heater core and associated plumbing.
Will this have any adverse affect on engine cooling? If/when I reinstall it,
is the rubber "water trap?" that sits beneith the heater core available from
any of the usual suppliers?
