You can buy a door panel removal tool that looks like a broad metal spatula
with a slot to fit around each clip, it supports the door panel over a 
broader area so that the cardboard doesn't tear as you lift the clip 
fromthe metal door frame.  Most car stereo stores have them for sale.

Also, any hints for aligning the bonnet so it doesn't rattle around and the
latches will stay latched would be most appreciated.

If it is an early Spit, you can adjust the bonnet stoppers by screwing them
in or out to make th bonnet sit properly.  Also, although not designed for 
adjustment, if necessary you can bend the mounting plates and holes in teh 
front of the car by a millimeter or two to facilitate a tighter fit.
