You're not going to like this :-(

My guess would be misalignment between the transmission and the engine.
The shop manual gives a procedure for installing and checking the
alignment of the bell housing to the engine. If the housing can't be
properly aligned the dowels have to be removed, redrilled and replaced
with oversize dowels. 

If this was an auto trans and you changed to a manual this may be the
problem. If the bell housing is misaligned I personally would try a
couple different bell housings before I tried the dowel business. 

If you have a shop manual this is in the engine assembly section, not
the clutch section.
