You could just fill them that would be ok.  If you cut the inside you
have similiar problem with the repair for the inside.  The best way would
be to get a pin puller that is a tool that welds a stud to the bare sheet
metal at the indentation and then you pull the dent out and can bring
back to original with some practice and then some filler.  something like
this but there are less exspesive ones.
