I've had this problem from day one on my Cobra, even with the original
rubber seal, which is still on the top, BTW.  My solution is to not use
the hard top.  Well, I did for a while after I stripped all the paint
off the car, but it hasn't been on for quite some time now even though
there is still no paint on the car.  It's kinda lame looking and
impossible to see out, anyway.

However, if I were going to use the top and wanted to protect the paint
with tape, I'd put the tape on the body, not the rubber seal.  The
problem is caused by chaffing due to vibration.  I'd rather chafe the
tape than my paint.
